Data from: Evaluation of Clustering Methods and Large Language Models for Spatial Proteomic Cell Type Annotation

This dataset contains processed single-cell CODEX data used for Figure 1 and Supplementary Figures S1–S2. It includes paired .h5ad files before and after REDSEA spillover compensation for six segmentation methods—Mesmer, Cellpose Cyto3, CellposeSAM, CellSAM, InstanSeg, and MicroSAM—plus HuBMAP expert cell-type annotations. The data support analyses of clustering quality, cell-type agreement, and spatial changes following compensation.
